can a person that is on a no pt profile because of severe nerve damage in his foot and ankle and is also on crutches all day be flagged for being overweight also what reg covers this situation

Yes.

AR 600-9 and AR 600-8-2. A profile only exempts a soldier from the standards that are addressed on that profile. If the issuing authority feels the soldier should not need to comply with the weight standards, it will be stated on the profile (I've seen it before).
