I am a E6 with 11 years active, but 14 years military service time . I am 2 years within my window and not indef yet. Also i just PCS to a new base and was told by my career counselor that i would have to wait 6 months to a year before being able to reclass. I am looking to reclass into the BEAR program or something and wanted to know if they will go off my active time or my military service time.

It goes off your basic service service date (BASD) ... all your active time.

What is your MOS?

You can check out the BEAR Program for an MOS with a "C" in the SRB Zone Eligibility. You'll need to qualify for the MOS you're interested in and your graduation date must with prior to your 14th year of service.

I just notice that on my ako it states that I am in a fenced unit, can I still reclass or will I have to wait until the fence is lifted?

It's possible if your unit/installation pays for the TDY. TDY and returns are not very common because TDY is costly and the unit/installation pays for it from their funds. If a Soldier is TDY enroute to another location, the Army takes care of the funding.

You'll need prior approval from your G-1 (to verify the MOS/rank is understrength) and G-3 (for them to pay for it). This is done through your Career Counselor.
